In the near future, a Japanese scientist engineers a powered exoskeleton called "Infinite Stratos" (IS). Possessing technology and combat capabilities far more advanced than any other weapon system, the IS threatens to destabilize the world. Faced with such an overpowering weapon, the nations of the world enact the "Alaska Treaty", which states that IS will never be used for military combat and that existing IS technology must be equally distributed to all nations, to prevent any one nation for dominating the others. The introduction of the IS does however have a major effect on society. As IS can only be operated by women, the power balance between men and women is broken, with women coming to dominate society over men.
Ten years after the first IS were introduced, the world has entered a new age of peace. The peace is shattered, however, by an unexpected discovery. A 15 year old Japanese boy, named Ichika Orimura, is discovered to be capable of operating an IS. Realizing the potential, Ichika is forced by the Japanese government to attend the prestigious Infinite Stratos Academy, an international academy where IS pilots from all over the world are trained. Thus his busy school life surrounded by girls begins.

Set in the near future where Mother Nature has decided to fight back against all of the human encroachment. It has your standard apocalyptic scenario, but we're right in the middle of the apocalypse actually happening, rather than the aftermath. Vines and foliage entangle cities, as large wooden mech-like creatures called Arethusa (named after one of the mythical Greek Hesperides that tended the gardens in a remote corner of the world) rampage through cities. Our main character is Souma Shin, a punk kid out of Japan. We start off with him coming to visit his twin (?) brother Ken. A test type Zoanoid escapes from the Kronos Corporation with three Guyver Units. Kronos soldiers attempt to recover the units from the test type, but are thwarted when the test type detonates a bomb that he has concealed in his bag. The Guyver Units are scattered in the blast. Two young high school students, Shō Fukamachi and Tetsurō Segawa, stumble across a lost Guyver Unit known as “Unit I“. The second one is retrieved by Kronos and merges with Oswald A. Lisker to become the second Guyver later on. The final unit falls into the hands of Agito Makishima, who merges with it at an unspecified time. Shō accidentally activates the unit which then painfully merges with him.
Over time, Shō learns more about the Guyver and its abilities. The Guyver is virtually invulnerable with its only weak point being the Control Metal. With this part intact, it can rebuild the host from the data stored within. If this part is damaged, however, the host is eaten alive by the unit and perishes. This is disconcerting and Shō starts to question whether he will ever be free from the Guyver. The situation gradually gets worse with continuously more powerful Zoanoids appearing. This makes it increasingly difficult to protect his friends, who are not immortal.
As the story progresses it also takes a startling turn, in which the antagonist organization, Kronos, actually succeeds
